The Random Protein Sequence Generator allows researchers and students to create synthetic protein and peptide sequences with customizable amino acid compositions. Generate sequences using all 20 standard amino acids, choose between natural-abundance-inspired, equally random, or custom distributions, and export your results in FASTA format. This free online amino acid sequence generator is useful for proteomics research, computational experiments, and bioinformatics testing.
Choose Your Amino Acid Distribution
By default, the generator uses Natural Abundance mode, producing random protein sequences based on amino acid frequency distributions observed in natural proteins. Users can also select alternative composition modes to meet specific research needs:
- Natural Abundance (Default): Generates sequences using amino acid frequencies inspired by naturally occurring proteins.
- Equal Random: Assigns an equal probability (5%) to each of the 20 standard amino acids.
- Custom Composition: Allows users to specify individual amino acid percentages for greater control over sequence composition.
How to Generate a Random Protein Sequence
- Select PROTEIN mode.
- Enter the desired sequence length, from 1 to 1,000,000 amino acids.
- Keep the default Natural Abundance mode, or switch to Equal Random or Custom Composition based on your needs.
- Click Generate to create your protein sequence.
- Copy, shuffle, or download the resulting sequence as a FASTA file.
The tool also offers flexible sequence formatting, residue position numbering, and adjustable display options.
Applications in Proteomics and Bioinformatics
Random protein sequences can serve as synthetic datasets for sequence analysis, algorithm validation, statistical comparisons, and teaching amino acid composition.
You can further examine generated sequences with our Amino Acid Composition Calculator, Protein Molecular Weight Calculator, and Protein Charge Calculator. For nucleotide-based experiments, the Reverse Translate Tool can help convert amino acid sequences into possible DNA coding sequences.

Performance and Statistical Validation
During ScienceCodons’ internal October 2026 benchmarking, the generator produced a 1-million-amino-acid sequence in 16.35 milliseconds in the test environment. Statistical testing of 200,000 generated residues also found the Natural mode’s amino acid frequencies consistent with its configured reference distribution. Actual performance depends on the execution environment.
