The MOL2 File Viewer Logic
Our viewer follows a rigorous computational pipeline to ensure scientific accuracy:
1. Data Parsing & Tokenization
The process begins by reading the Tripos MOL2 file format. Our engine scans for specific record tags like @<TRIPOS>MOLECULE, @<TRIPOS>ATOM, and @<TRIPOS>BOND. It extracts critical data, including atom coordinates (X, Y, Z), element types, partial charges, and bond connectivity (single, double, aromatic).
2. Model Construction
Once the raw data is parsed, the engine builds a mathematical “Model Graph.” In this stage, atoms are mapped to their respective Van der Waals radii and color-coded according to the CPK (Corey-Pauling-Koltun) standard. The connectivity table is used to calculate the vectors for bond rendering, ensuring that bond lengths and angles reflect the actual chemical geometry.
3. GPU-Accelerated Rendering (WebGL)
To maintain 60FPS performance even with large molecules, the viewer utilizes WebGL. Instead of relying on the CPU, the 3D geometry is offloaded to your device’s Graphics Processing Unit (GPU). This allows for advanced visual effects like:
- Ambient Occlusion: For realistic shadowing in molecular pockets.
- Tessellation: For perfectly smooth spheres and ribbons.
- Instanced Rendering: To efficiently render thousands of atoms simultaneously.
4. Real-Time Interaction Logic
The viewer maintains a virtual camera within the 3D scene. As you drag or scroll, the engine recalculates the projection matrix in real-time, providing a seamless “fly-through” or “orbital” experience around the molecule.
How to Use

- Import Your Structure:

- Use the Fetch option to load structures directly from external databases.
- Interact with the Model:
- Left Click + Drag: Rotate the molecule.
- Right Click + Drag: Pan the view.
- Scroll Wheel: Zoom in and out.
